چکیده

We selected differentially expressed genes induced by cold, drought and salinity in the root and shoot of Arabidopsis seedlings, and up-regulated genes at different developmental stages with a method called Rank Products [2] (Figure 1). The microarray data were from AtGenExpress [4]. Using our genome-wide WordSpy motif algorithm [7, 8], we discovered many significant motifs. The expression relevance of a motif was measured by a p-value from a cumulative hypergeometric test [1], and by the average pairwise cosine similarity (gscore) of genes containing the motif. Figure 1E shows the distribution of the motifs from the coldinduced genes in shoot, and 258 motifs obtained with the p-value cutoff of 0.01 and gscore cutoff of 0.1. Similarly, significant motifs were obtained for the drought and salt stresses, and different development stages.

Small Genetic Circuits and MicroRNAs: Big Players in Polymerase II Transcriptional Control in Plants.

RNA Polymerase II (Pol II) regulatory cascades involving transcription factors (TFs) and their targets orchestrate the genetic circuitry of every eukaryotic organism. In order to understand how these cascades function, they can be dissected into small genetic networks, each containing just a few Pol II transcribed genes, that generate specific signal-processing outcomes. Small RNA regulatory ci...

A Study to Assess the Role of Gluten Encoded Genes and Their Regulatory Elements in Bread Making Quality of Wheat

Introduction: Bread making quality is affected by gluten genes and balance between their expressions. Hence, it is necessary for a comprehensive research to study and compare all gluten genes and their regulating elements simultaneously. Objectives: The aim of this study was to evaluate the molecular mechanism of bread quality in the level of coding genes and regulating elements via compa...

Upstream Regulatory Elements, Potential Targets and Expression Patterns of Three Drought Responsive miRNAs in Two Grapevine Cultivars

MicroRNAs (miRNAs), as a group of non-coding small RNAs, play key roles in regulating the growth, development and response of plants to various stresses. In this study, the expression patterns of three drought responsive miRNAs (miR159c, miR160a,b and miR169v) were compared in both drought tolerant (Yaghuti) and drought sensitive (Bidanesefid) grapevine cultivars using qRT-PCR under drought str...

In silico identification of miRNAs and their target genes and analysis of gene co-expression network in saffron (Crocus sativus L.) stigma

As an aromatic and colorful plant of substantive taste, saffron (Crocus sativus L.) owes such properties of matter to growing class of the secondary metabolites derived from the carotenoids, apocarotenoids. Regarding the critical role of microRNAs in secondary metabolic synthesis and the limited number of identified miRNAs in C. sativus, on the other hand, one may see the point how the characte...

Coordination of Flower Maturation by a Regulatory Circuit of Three MicroRNAs

The development of multicellular organisms relies on interconnected genetic programs that control progression through their life cycle. MicroRNAs (miRNAs) and transcription factors (TFs) play key roles in such regulatory circuits. Here, we describe how three evolutionary conserved miRNA-TF pairs interact to form multiple checkpoints during reproductive development of Arabidopsis thaliana. Genet...

Morphological and biochemical characteristics of dreb2a mutant plant grown under normal conditions

DREB transcription factors are one of the largest families of transcription factors in plants that are believed to play important regulatory functions in tolerance to environmental stress, but there is no complete information on their role in controlling the morphological and antioxidant properties of developed plants under normal conditions. In this study, some phenotypic characteristics of th...
